What's recommended and what works are not always the same thing. Have you and Michael A. both been opening an existing Workspace even after a fresh install of Eclipse? A lot of settings for Eclipse are stored in the metadata directory of the Workspace and it might be hanging on to some of the settings you don't want.
Have either of you tried using a new clean Workspace and see if the problems still exist?
