The system we use at AndAppStore gives the developer (and only the developer) the chance to respond to any single comment. There is also a comment score where users can say if a comment is useful or not.
It stops complex threads that users wouldn't read all of, make sure all user comments are shown so the developer doesn't get the chance to censor bad reviews, allows other users to vote on what the most useful comment is, and gives the developer a chance to have their say. All in all it seems to work pretty well.
