Could you explain a bit more about your synching problem? AFAIK, Toodledo has one set of folders for both, which you control the display of on your i-device. Instead of deleting folders in Notebooks or Todos (which does wreak havoc), you can hide/show which folders are shown in each app on the i-device.
If you delete a folder while in To-do, then it will do what you say-- it deletes the folder for Notebook on Toodledo and then when you synch, the notes for that folder (now gone) end up in the Inbox. So, to get around that, one does NOT delete any folders in either app, but hides the ones that you don't want to use. Could that be what happened in your case? In my case, I have some folders that are used only for Todos and others only for Notebook, but haven't had the problem you're describing and I sync both Todos and Notebooks.
