When you do copy the files to a 3.5" disk, you can set up subdirectories that can be named each disk. This is actually the better solution--ProDOS is limited to 52, 54 or 55 files (I forget which) files or names in the main directory, but each subdirectory can have up to 255 files each.

These can be done with utility programs like the ProDOS user's disk from Apple, or Copy ][+.

If you have a bunch of DOS 3.3 disks, don't forget about programs like Richard Bennett's OzDOS which lets you set up 2 400k partitions on an 800k 3.5" disk, and will format and run like DOS 3.3. (OzDOS can be found on the Trenco ftp site: ftp.gno.org)
