There are a number of options available.  If your eMac can write
HFS diskettes to the USB drive, pop that floppy into the LC then
copy those files directly to your ProDOS partition.

If you cannot reliably write HFS floppies, try installing PC Exchange
on the LC then write the files to FAT (or PC) formatted diskette
on the eMac.

If floppies just aren't working for you and you have a CD burner
on your eMac, in addition to a CD-ROM drive for your LC, then burn
the files to an ISO9660 formatted CD.  (Better yet, use an HFS
formatted CD.)

You may be able to copy the files, but have trouble reading them
on the IIe card.  There are a couple of reasons for this.  One is
that the files may become corrupted while they are being downloaded.
You can avoid that by always setting the file transfer mode to
"binary". 

The other source of "corrupt" files is the Macintosh itself.  It
likes adding resource forks.  The file itself is intact, it is just
that Apple II software cannot deal with that additional information.
If my memory serves me correctly, you can solve this problem on
the Apple II side with a program called UNFORKIT, or on the Mac
side by transerfing the files with File Exchanges (you'll find that
utility on the System 6/7 floppies).
