I also found an older Microsoft article on setting TCP ports for named instances http://support.microsoft.com/kb/265808 This will let you use a port to specify an instance or use the server’s port and specify the instance with the \ in the server name

Can you connect with SSMS and then open up a command prompt and type netstat and hit enter and look for that SQL Server and see what port you are actually connecting to?
