I atom:id-entify the main feed using an ISSN. (See below for example.)
This number is unique to my publication and I use it one time per feed.
<feed … >

But when it comes to atom archiving, it gets a little trickier…. Should I
use the same ISSN as for my recent updates feed?
Yes, it would be appropriate to use it in both places. The atom:id is
associated with a single "feed" which isn't the same thing and a "feed
document". In other words, it's possible to have multiple documents
that all represent the same "feed", and all of those documents would
have the same atom:id.
In your case, you've got the recent updates document for the feed and
the archive document(s) for the feed -- but both a tied to the same feed.
