Another idea (for security reasons) is that you should store the mods folder in the users documents folder, not the games folder. As Program Files (x86)/Program Files is read-only to the non-privileged user, this would allow them to mod safely without getting write/save errors every time they save a game mod. Another idea is that each mod could have a sub-folder under the mods directory. This would allow, say, another mod with the same modifications to the wolf (as dark had expressed concerns about), but let your mod still have its own wolf modifications. This way, the main menu would have a "Select Mod" option, in which you'd select a mod from the list, press enter, and then hitting start would cause that mod to become the active mod.
