I have a couple comments:

First, exactly what is the benefit of doing the tracks selectively? 
Save a little disk space?  But it will cost you a lot of work.  You can
always down-transcode it later.

Second, there are plenty of bad CD recordings where a FLAC is going to
give you none or little benefit--but it's surprising how greatly the
overall soundstage is affected when you do a MP3 vs. FLAC--even on a
bad recording.  For sure, I can hear the difference on AC/DC's
remastered Back in Black for example.
