Those graphs look great.  They're not hitting digital-clipping.  (For a
more "realistic" look, try click the drop-down arrow beside the
filename, and select "Waveform (dB)" instead of "Waveform"; the default
scale is linear)

Some interesting asymmetry, with the mid-region nulls in the right
channel but not the left.  Is there a wall on the right? (Room
treatment there would probably make a difference).

As Totoro says, "the application failed to initialize" is likely
missing the .NET runtime, or possibly missing the DLLs which come with
the ImpulsePrep package.

Looking at the impulse response (the processed sweep) can be a good way
to spot reflections, too.  You should find two files named something
like Left_imp.pcm and Right_imp.pcm; load them into Audacity by:
Project - Import Raw Data; select 32-bit float / Little-endian / Mono.
