Firstly even with a digital filter, a square wave in won't be a square wave out, because that would require infinite bandwidth - and the bandwidth will be limited by the sampling frequency and your filter characteristic.
However, you can achieve linear phase response with a finite impulse response digital filter and IMO, this is probably a good thing.
