I had same problem, crackle between some tracks, not all. After a bit of experimenting I put it down to compressing to Apple Lossless using latest iTunes v7.5.0.20. Now I have re-ripped affected tracks and compressed using flac and the noise has disappeared.
Try re-ripping the affected files using Exact Audio Copy v0.99 prebeta 3 and Flac v1.1.2a, these worked fine for me. Earlier versions of iTunes I have used to compress files have worked ok but I am now happier using flac and I think Slimserver works better with it.
