Assuming you're not using the SB3 digital volume control:
Go into Player Settings -> Audio
1. Make sure that "digital output level is fixed" under Digital Volume
Control.
2. Make sure you have "No Limit" under Bitrate Limiting.
3. You can also attenuate the analogue circuits if you're using the
digital out...under Preamp Volume Control enter "63" for max
attenuation.
4. Disable Replay Gain.

If you're paranoid and worried about noise from the display...Go into
Basic Settings
1. Change the screensavers to None.
2. Change screensaver delay time to 10 seconds.

Make sure you are playing lossless music files ripped with a good
ripper, without replay gain or other such funnies.

There should no loss of quality on the computer side of things e.g.
ethernet, hard disk etc. Things can only go wrong from the SPDIF
circuits onwards.

If anything, computer based data should sound better than a CD
transport (excluding consideration of the SPDIF circuits or analogue
circuits).
