It's not quite as simple as that.

In your setup, you're adding an extra device in the digital chain, i.e. 
an additional SPDIF link and thus are likely to suffer more from the 
effects of jitter.

With the DEQ2496 in the Transporter's digital loop, using AES 
transmission, and using the Transporter's clock I find the DEQ2496 to be 
essentially transparent (apart from the eq. I'm applying, of course).
