The compressed files need not be identical, but the re-expanded WAV
must obviously be the same. If this is not the case then the app in
question is clearly not doing a lossless compression and therefore is
broken. Most apps will, I imagine, just use one of the standard flac
libraries and so this is unlikely to occur (it's also very easy to test
for - if you don't trust your app then test it). It's worth noting
though that SC uses the "official" flac binary which is basically
guaranteed to work properly.
