But, as you say, it is not quite logical why an additional interface (USB->SPDIF) could produce better results on paper. On the other hand, I can't discuss on personal tastes : why would someone prefer CD player A from CD player B ? Difficult to say. There's no absolute truth, because of the number of parameters involved.
