I do something similar but my three folders are all under the main
/Music/ folder, not nested within each other.  My music is stored on a
Mac Mini, and I want to keep MP3 copies for my iPhone while my
Squeezebox accesses the FLAC copy, if it exists.  I think your folder
structure is more elegant than mine; Squeezecentre can simply be
pointed directly at your /flac folder.

For me, and this will work with your folder structure too, iTunes is
pointed at a folder called 'iTunes Music' - doesn't matter where that
is stored - which only contains a symbolic link to both the MP3
folders.  Make sure it's a symbolic link and not just a Mac shortcut. 
So iTunes gets access to every track as well, but the MP3 copy only.  I
have to have a similar folder for Squeezecentre containing symbolic
links to both the FLAC and non-duplicated MP3 folders.

Nice to find someone else does this the same way :)
