I also have a reason for the mouse not to be at 0,0 . I currently run 4 screens on the right from one pc and two on the left on another, both systems joined using synergy. The issue I have is that moving between screens using Mod+Ctrl+J/K means that when the cursor reaches the 4th monitor (bottom left) synergy then takes over the input devices and the focus is then on the monitor on the other system. Granted I can move the mouse one pixel and it comes back to the correct screen but it is a bit frustrating at times.
