I looked at the code in the area, and it turns out that the two lines in question need to be specifically moved after the call to setpaths(), or else $bpc->{TopDir} isn't overridden in Lib.pm object before $bpc->{PoolDir} and $bpc->{CPoolDir} are set.
The next version of the Zmanda release of BackupPC will include this fix.
