I only recompiled the cygwin dll. I can't remember the source of rsync that I'm using since I tried many different ones... noting that none made a difference in regards to speed. I also tried the packages here: http://www.itefix.no/i2/node/11649
But they had the same slow throughput. To recompile I just used the installer from http://www.cygwin.com/ for 1.7 and went through the options. I've been trying to reply to the user mailing list and have registered... but none of my messages show up. If needed, I can give you a copy of the dll I'm using. Did you just recompile rsync or the cygwin dll or both? I found this old posting that may explain the underlying problem on windows and why it particularly affects cygwin when talking to something with a normal delayed-ack tcp stack.
