What is the command you are using.

You should do:

cd <docs>
make

It seems to be doing something totally different -- pdfTex and I don't think that code should be executed. It should be executing pdfLatex.  In addition, you are getting an error when building External References, which means that somehow your directory structure is not correct or not executable.  The only thing I can think of is that you are trying execute make without being in the docs directory.
