You can put templates anywhere they are convenient for you. When you Add a new HTML Web Site via preferences, you select the folder which contains the templates you want to use for that site and those templates become available to you in what you have accurately surmised is the New Document dialog. If you only use site-specific templates, you may prefer to keep those templates in that site's folder. But if you plan to use a single template for many sites, then a central location such as the HTML Templates folder is your best bet. And if any site will be using a mix of site-specific templates and common templates, then you probably want to store all of these in HTML Templates as I do not believe there is a convenient method to access templates in more than one folder at a time. If the template filenames are well-chosen, you'll be able to easily locate them in the New Document dialog.
