I am running 8.7.1.
If you create a new file this way:
File Menu
New
Shell Worksheet
It is a different type of window. I enter my shell stuff, and save
it as a unix script in the app support area in the library. The file
shows up in the unix scripts pallette. I choose "run" in the Unix
pallette (buttons like the html buttons pallette), and it throws a
warning that I don't have unix line endings.

In 8.7, you should see a menu at the bottom of the document window
that gives you a choice of Mac, Unix, Windows line endings (and now
Unicode). Choose Unix.
In earlier versions (I'm not sure how much earlier) you have the
same menu, but it's at the top of the window.
