What version of BBEdit are you running?
In 8.7, you should see a menu at the bottom of the document window
that gives you a choice of Mac, Unix, Windows line endings (and now
Unicode). Choose Unix.
In earlier versions (I'm not sure how much earlier) you have the same
menu, but it's at the top of the window.
