You should look at the blackberry logs as well - it should give you more
detail info as to the delay in reconciliation.
You can use the bb resource kit to gather more info - 
You should run some packet sniffer to capture the traffic between bes
and exchange -

We recently moved our BPS server from the SBS2003 server that it was
installed on. We used MSDE on that server. The current server is
Windows 2003 Standard 32bit with SQL Server 2005 running under VMWare
server with 2GB of memory. The host server has 32GB of memory and is
Windows Server 2003 Standard 64bit. All servers are on the same
network and in the same physical space. The move was uneventful,
however, our users, me included, now see an entirely different
behavior on message reconciliation.

On the old setup, message reconciliation was almost instantaneous,
with very few messages taking a few minutes at the most. Under the new
server, messages are taking up to 20 to 30 minutes to reconcile, with
5 or 6 minutes now being "fast".

I've researched and I see that the current behavior is supposed to be
considered normal. The problem I have is how do I explain that to the
boss (who's not happy) when we had much quicker reconciliation the
last couple of years?
