I believe the web inteface only shows the numbers for the top level? [I would agree that I'd prefer they were not there, they only make sense for people using the IR remote to me - it wasn't down to me that they were added! As use of SBC rather than the IR remote grows I would think the case for this would reduce.]
As for skipping folders and only indexing real urls - this makes the indexing more complex and would be messed up by the drag and drop stuff.
