There is no way to cancel an update once you are told you need one. You can however, stop the update from being requested. Using the web interface, look in server settings->software updates and turn off the "automatic software updates" option. This will stop SqueezeCenter from downloading the latest Controller update.
Overall, once you get yourself a Beta that you are happy with, and you are nervous about the effect of another update, don't download a newer Beta. The problem with avoiding some updates while installing others is that you MAY find that certain things don't work well together.
