Thanks for all you hints. I managed to compile it on OSX 10.6.8 and XCode 3.2.6. The solution was to add the proper framework search path. The sub-project frameworks were already put into the App (BibDesk.app/Contents/Frameworks), but interestingly they were not found there for whatever reason.
