Are you sure it's not .lyxpipe.in? Because that was the name used by older versions, and the one BibDesk is looking for. I always thought using pipes is a rather fragile way of handling this, and using various system dependent versions is even worse. Moreover, the pipe regularly fails, leaving BibDesk to hang. Clearly I consider this a LyX bug, but it affects mainly BibDesk. BTW, to get rid of the hang, you could remove any old lyxpipes hanging around.
