I hadn't looked at LyX in years, so this was a good opportunity to check it out again :). The last nightly build of BibDesk should have worked with LyX, but I modified the code to do more error checking if you use BibDesk's "Send to LyX" menu item. Please try the next build, and watch for alerts or console log messages.
I tested my revisions with LyX 1.5.6 and 1.6.0rc3, and it worked in both cases. Note that you'll have to remove ~/Library/Application Support/LyX-1.6 to make BibDesk work with 1.5.x.
