On the off chance you don't know about templates:

Go to ~/Library/Application Support/BibDesk/Templates and look at 
htmlItemExportTemplate.html in a text editor. That's the file that specifies 
what's included in each item in your exported html file. You can use a field 
that's already listed here (I think Christian indicated how to use one of the 
URL fields), or you can define your own field and add it to this template. If 
you add your own field, pay attention to how the existing URL field in the 
template sets up the link around the name. Then just paste your Dropbox-defined 
link into that field for each reference and it will appear. For more

link to a listing of template tags so you can see how they work.
