You are assuming that the window is entirely covered. This is not how I use Blackbox. One of the systems I use is a laptop with a 1024x480 display. This means that I frequently have windows overlapping. In many cases, I will position two windows so that I can read the information in one and type into the other. This normally means that the window I'm reading from is unfocused, but topmost, and that the window I am typing in is focused, but not topmost. If I understand your statement about netwm's "window activation", this would no longer be possible.
