At first it sounded like new triggers were being created in memory (so
they work while QS is running) but aren't saved to disk (so they fail
when QS restarts). This could happen if you don't have write access to
the ~/Library/Application Support/
Quicksilver/Triggers.plist file.
The last part where you say the triggers are still there but don't run
confuse me. Could they be there with the old paths and not the ones to
the new drive? That would be consistent with my theory above.

Ah, this was the problem, I was looking in the system library. I
deleted the triggers file here and then rebooted Quicksilver and it's
back, even though I lost all of my previous triggers. That's not much
of a problem though.
