Then you weren't emptying the brew boiler. The steam boiler can be mostly emptied by turning off the hot machine and opening the hot water valve. The brew boiler can not be emptied by using the pump or much of anything besides pulling the drain plug. What you were doing is just diluting the water in the brew boiler and that means it takes a lot of flushing before it's diluted enough to not notice.
