I swear by a touchpad, myself.  I can't stand to use a normal mouse.

I can bend my thumbs back to my wrist, put them on the back side of my 
hands, and do a few other "double-jointed" tricks with other fingers, so I 
might well have your problem if I used a mouse regularly.  The worst thing 
I have had is the occasional ganglion cyst on the palm side of some of my 
finger joints, and I don't know if those have any relation to typing or 
anything else I do with those joints.
