PDF viewers are notoriously terrible at giving accurate on-screen representations, but you said that you printed it as well, so I guess this isn't the issue. Just to be safe, though, if it's easy to provide a scan of printed lilypond output, that would give a lot more weight to this report. It's entirely possible to change the width of barlines, but you'll need to read the documentation about tweaking lilypond. The final command(s) will probably be 5 lines or less, but figuring out how to do this will require quite a bit of reading and learning.
