Interesting. :) Are you using the default viewer? The first file is LilyPond's default output, whereas the second has blotted barlines switched on. Blotted barlines used to be the default for both BarLine and SpanBar (you can check this by comparing `Sängers Morgenlied' from the 2.4 and 2.6 docs), but this behaviour was changed due to reports of bad rendering in acroread.
