I am looking for a movie maker to present some protein structures.

If you want more headaches but nice results (?) you could use a program
which outputs a povray file and then create the movie in povray.
http://www.povray.org
You'll need another program which will merge your single images to a
movie, but that very much depends on your platform and OS you're using.
If you're interested drop me a line and I can send you a little example
script.
