Not sure about your problem with topp - what operating system are you using? Are there extra mac or windows-derived characters at the end of the line? Have you accidentally saved the file using a non-plaintext editing program?

'Mustang' is a straightforward and robust multiple structural superposition/alignment program for 2 or more structures, and can be downloaded from http://www.cs.mu.oz.au/~arun/mustang
. It works well for very diverged structures.
'Superpose' comes with the ccp4i distribution and is very simple to use for 2 structures, although doesn't work so well at a high degree of divergence or for "its mostly a polyalanine model and the stereochemistry is a bit dodgy" type situations.
