BIOS setting, domain policy, are a couple of things that can cause the
USB problem. What OS? What manufacturer?

The hard drive fragmentation probably isn't a problem. Some disk systems
work better with a little fragmentation. I'd check for spy-ware and
running tasks if the system is a little sluggish.
