We had a similar problem once our machines would start queing request once a day around the same time. The problem turned out to be misconfigured DNS. The server had a misconfigured host name, not the website, such as server1.yourdomainname.com. So when the machine would go to lookup server1 at the end of 24hrs it would que for a couple of minutes. With our setup it should not have made a difference but oddly it did.
