This sounds like the "stop the world" effect you get with a full Garbage
Collection (GC). What are the specs of the machine? Is it a single of dual
CPU?  How much RAM has the machine got?

I gather you haven't changed the JVM settings since install - the vanilla
settings are not production ready they do need to be changed.  You need to
change the max and min Heap sizes based on your applications NOT how much
RAM your machine has (which is a common mistake for some).

You need to change you perm size and your GC "type" if you are running a
single CPU for instance you should not be running parrallel GC. 

Tweaking the JVM is a black art (if you can, download and install VisualGC
to debug). No two servers will function 100% with the same settings, it all
depends on coding and configs.

It took is a year to get a decent set of params for an app!

That's correct by default this is 512mb of memory.

If there are other applications running on the server, what are they and are
these applications necessary for the web production server. Maybe look at a
dedicated web server and remove sql server to its own box as well.

If I remember correctly there is a JVM setting for the maximum amount
of memory that JRun should use. I could totally be making that up but
I remember it being around 500M.
