Working with VSS in DWMX is frustrating isn't it? My suggestion is to let VSS put the file back to you development server. You can do this by creating what VSS calls Shadow folders (it's in the VSS help files). This will copy the code to other folders when files are checked in. We've found this the easiest way to handle situations like this.

I'm guessing because you set up the site definition in DW with VSS as the remote server, you're going to have to adjust your site definition if you want your production server to be where the files are uploaded (remote), instead of to the VSS database.
