A free place to start might be http://www.serena.com/products/prototype-composer/home.html . Prototype composer will allow you to track some basic Project information plus it allows you to create workflows and prototypes inside the software.
+1 on Mylyn, regardless of the tool you choose make sure to check out Mylyn (http://www.eclipse.org/mylyn/) it makes tracking everything much easier. When we were making decisions I had a requirement that the tool we choose would integrate with Mylyn (or eclipse some other way). Our Enterprise is moving to Jira and also Confluence for documentation. The reporting in it is very nice and the speed is generally impressive. It also has a fairly robust Webservice API you can tap into, I think its been discussed on this list before. With a little work (and discipline) you can use it to track reqs -> code -> bugs ->code. IBM has ClearQuest (I think that's the name) which includes issue/bug tracking and clearcase as VCS its expensive but it is much easier to track reqs -> deploys and what not. In the end our target setup will be: SVN, Jira, TeamCity, Maven. For the price in an enterprise TeamCity is better than Cruise Control, and bamboo (from Atlassian) just isn't quite there. From a PM side we use OneView, which I think is from CA now, its OK but I don't know much about how it works just that's where I put my time, and the reports are nice. I'm a big fan of MindJets Mind Manager and putting task in the Mind Map and tracking them that way.
