I am not a breeder.  My info here is only from my personal opinion 
and from what I have observed from looking at organization websites 
and talking with breeders of different breeds.

CKC allows breeders to get a pedigree or breeding line established 
VERY easily.  All you have to do is have 2 people attest that the dog 
is that particular breed and send in pictures.  If the CKC accepts, 
then your dog is registered, and you can happily breed "registered" 
puppies.  For the general public, this registration is misleading.  
Folks hear "registered" and think that they have a purebred dog.  
This may or may not be the case.  I have looked at many dogs offered 
on the internet that claim to be "registered" chihuahuas, and I know 
that there is no way the AKC would allow those dogs to be ILP'd.

So, with the AKC, the only way to register a dog is with a known 
pedigree.  A breed can only accept new foundation stock during open 
periods.  This is usually only when the breed is first accepted into 
the AKC.  This registration still does not guarantee any quality!!!  
So buyer beware.  I know a couple of life-long (literally) Chihuahua 
breeders that flat out disagree with the AKC that merle is a natural 
coloration in the chihuahua.  That the gene had to be introduced from 
another breed because it had not appeared in ANY chihuahua stock 
until recent years.  Thus, if you buy this argument, then even the 
AKC is registering non-purebred dogs and perhaps allowing the 
propogation of other problems that are carried with the merle gene.  
CKC allows full registration for dogs registered with another 
organization.  AKC does not.  In other words, CKC will accept AKC 
registration.  AKC will not accept CKC registration.  Non-pedigreed 
dogs can be registered with the AKC only through an ILP (Indefinite 
Listing Privelege).  This allows them to compete in AKC events 
(except conformation).  An ILP'd dog must be altered (spayed or 
neutered).  Therefore, an ILP'd dog does not set up a pedigree for a 
breeding program.

The best guarantee of buying a true Chihuahua is to compare the dog 
and its parents to the breed standard and your standard.  AKC has a 
more descriptive standard, so I would tend to use theirs.  Here is a

don't have any appeal to you, don't worry about the registration (AKC 
or CKC).  Compare the dogs to the breed standard and move on.  

I figure I will get flamed for this characterization of the 
organizations...My main point is that there are disreputable breeders 
out there trying to make an extra buck because their dogs 
are "registered."  This applies to any organization.  I am NOT saying 
that your breeder is one of these.  The AKC standard states "The body 
is off-square; hence, slightly longer when measured from point of 
shoulder to point of buttocks, than height at the withers. Somewhat 
shorter bodies are preferred in males."  If the standard is important 
to you, compare it to this.  The AKC does not give dimension 
restrictions (other breeds do have such criteria).

My 2 Chis are NOT breed standard.  They are 9 and 11 pounds.  The AKC 
standard is 6 (judges have been known to get out scales and measuring 
tapes).  This, however, makes them excellent agility dogs.  My female 
is long in the leg and body.  She can run with the wind; she's led 
huskies on long hikes in the tundra of Alaska.  Many would call her 
a "deer chihuahua."  While my male would be characterized as 
an "apple chihuahua."  There is no such thing.  Neither is there 
a "teacup" chihuahua or a "miniature" chihuahua.  There are smooth 
coats and long coats; everything else is breed standard.  All buyers 
beware.
