Jean, is this her first litter? If so, she may be overwhelmed by it all. This is rare, but I have had one that had to be shown that "yes, these are yours and this is how you care for them". I would make her get into the box, hold her in a lying position for the babies to nurse, and hold a pup to her nose for her to clean bottoms. It took one good scolding when she didn't want to do as I wanted and then she complied. After that session, she realized that they were hers and that she really liked them quite a lot. Turned out to be one of the best mothers ever and never had another problem with her. She is one of the brightest Cavaliers that I've had and I thought that might have something to do with it.
The other possibility is that the box is too warm for her to sit in there comfortably. She's trying to tell you something is wrong with the babies or the box and, since they can't talk with words, you have to figure out what her actions are saying.
