I had arthritis before diagnosis, but it has been much worse since Gleevec.  It's in my knees and hands.  The pain in your knees could be normal swelling from Arthritis or from edema which is also caused by Gleevec or from combinations of Gleevec and Arthritis, which mine is.  I take Motrin when it gets really bad and I also take a mild diuretic which also helps.  However, I try to keep the Motrin to one 200mg pill because if I take more in a day, I frequently will get an eye bleed.  If it is arthritis, you need to keep it mobile even if it hurts.  Swimming is great for this as well as machines at a gym that work the muscles around the knee to take the pressure off the knee.  The idea here is to lubricate the joint without putting any pressure or pain on the joint itself.  The phrase, "No pain, no gain" does not apply here.
 
If you've never worked out at a gym, you need a trainer for one or two sesssions so you don't make it worse by using the wrong machines.  Ask for someone who is experienced in arthritis or joint pain.  Stationary bikes, not regular ones, are also good.  You should get an actual diagnosis to be sure it's arthritis or not.  Then you can plan an exercise plan around it.  Physical therapy is also an option.  I primarily use the bike and swim a great deal.  I joined a gym that has a pool and use it frequently.
 
I think the most important thing is to get the correct diagnosis.  A good orthopedic dr. can diagnosis this without doing anything invasive.
