Would something like the following work?
Specify drive 1 (via the BIOS) as the boot drive, have the MBR created
there and set up GRUB to boot Ubuntu off drive 1 and Windows off drive
0. If drive 0 is respecified as the boot drive, then it just boots
Windows.
The most likely reason I can think of for this not to work is that
Windows may not like being booted this way.

I'm not sure. I don't know how well Windows would deal with it.
I suspect that whatever the boot order specified in the BIOS, your
second drive would still show up as hdb in Linux (with partitions
of hdb1, hdb2, etc.). Some versions of Linux (RedHat, Fedora, etc.)
use "labels", so that they don't have to hard-code the device names
(like "/dev/hdb1") into the "file system table" (list of what
partitions to mount at what place in the filesystem tree). However,
GRUB will still use disk,partition numbering (so hdb1 would be
"hd1,0").
All this means, though, is that Linux should handle that situation,
but might have a little trouble if you move its drive from being the
primary master to primary slave, or whatever.
