Did you install the Google Browser Sync extension? That will cause freezes while it does its thing, usually limited to when you are starting up and shutting down FF. It's worst on my G5 iMac. I live with it because I love it. Keeping bookmarks in sync across multiple systems has been a big problem for me.

Do you have a clean backup of the preferences? Just the bookmarks.html file? First try replacing only the bookmarks file. If that doesn't work, replace the preferences.
