I fail to see the problem: do you want mplayer to automatically
disable fullscreen if you specify the -xy option? It's true, together
with fullscreen this option doesn't make sense, but you still get what
you can expect, the fullscreen option just takes precedence.
It doesn't prevent you from using the window size option -xy, it takes
effect when you leave the fullscreen mode with 'f' or disable it with
-nofs.

I think it makes sense. If you don't want fullscreen by default, add
fs=no to your ~/.mplayer/config
You could also discuss the priorities of the configuration options
with the MPlayer authors, good luck with that :-)
